I think if the boy fits the name Tommy, then you should call him that. Later on when he is mature you can go back to Thomas if you want.
My DH always went by Nate, but now goes by Nathan. My sister went by Katie, then went back to Kathleen, and now goes by Kat. If he doesn't like being called Tommy, he will let you know.
