Bonnie is from (a long way from ...) the French bon/bonne, meaning good. The 'goodlooking' meaning followed logically.
However, Bonna has nothing to do with either of them. If you want to go back to the original Latin, which I doubt somehow, you will find bonus for the masculine form and bona - with one N - for the feminine. Bonna looks like some strange person's variation of Donna, and I hope it dies a swift and painless death.
