We both prefer Sofia over Sophia but we call her Sophie so if we go with the Sofia spelling then I guess we would use Sofie but I’m not sure how I feel about that and I much prefer the Sophie spelling. I know that probably seems silly, but we just feel like the Sophia spelling looks odd.
If it were up to me, I would just name her Sophie but my husband wants to use the longer version even though we call her Sophie most of the time.

My hubby, like Marie as a middle name, I think it’s pretty, but very common.
I like Juliet, but don’t know how well that goes. Another middle name was thinking of with Isabell but that’s also very common.

I personally find the Sophia spelling prettier written out. Sophia Juliet or Sofia Juliet both sound nice. I think Sofia Juliet sounds better than Sofie Juliet. But how often are you going to call her the nickname and middle name together.
I think you can do both. You can totally put Sofia on the paperwork, and have her dad call her Sofia, and her mother call her Sophie.
You can have "officially Sofia on state paperwork" enroll at school to be known only as "Sophie" if you wish.
You can change your mind and decide you like Sofie, or Sofi. You can change it back every few months according to the child's preference.
What you can't do (at least, not easily, cost-free, and smugly), is change what you put on the paperwork. Paperwork is a commitment, kinda.

Whatever, they're all the same, it's just spelling ... nobody's going to attend for long to how it's spelled, they just learn it, once and done.

Frequent enough to have a chance to meet at least one other Sophia Marie / Sophia Juliet in her life, won't be stalkable on the internet forever... it's tempting to want to make it "different" and to fret about what is too common, but honestly even the top names are not that common anymore, and everyone's trying so hard to be "different" that names are *so* diverse now, being different is nothing. Also kids like having names that most people recognize, can easily read correctly, and like (which is what popularity means - that a lot of people like it).

If you are planning to use Sophie on a daily basis, but insist on using a longer version on the certificate, use Sophia, even if it looks funny to you. Having Sofia on there but using the Sophie spelling seems unnecessarily complicated. You're never going to look at "Sophia" again so just put it on there and forget about it.
Name her Sophia Marie Juliet, called "Sophie". It looks and sounds great and satisfies all the issues.

Unless the daughter insists on being called Sophia. Then you’ll see it all the time.
If this is the same poster I'm thinking of, the baby was born in June and is technically named Emilia Isabelle, but called Sophie, and they want to change it. So she could also insist on being called Emilia or literally anything else anyway. It just makes more sense to me, if the spelling is going to be Sophie, to use Sophia. But of course, it doesn't matter, and they can do whatever they want.
I like Sofia better than Sophia. Personally I think Sofie is good if it's short for Sofia. But lots of people spell nicknames differently so I think it would be fine to use Sophie as short for Sofia. (Catherine can be Cate instead of Cate, Zachary can be Zack instead of Zach, etc.)
Sofia Marie is okay, but I prefer Maria even though it's a little rhymey.
Sofia Juliet is nice too. But I think I prefer 'just Sophie' as a first name for Juliet.
