Amelia - and simply because it seems more familiar and straightforward to me. Plus, I believe this spelling is a bit more classic if you consider it's use in English and American history.
There were plenty of Emilias as well... but none so recognizable as, say, Amelia Earhart, etc.
Plus, I like the nn Amy.
