Aidan isn't unusuable, it's just really popular. It would be fine as a middle name.
I would spell it Aidan. It just looks right to me. Ayden looks weird, kind of trendy and odd. Aiden is okay. I pronounce Aidan with "dan" at the end, but Aiden looks like it should be pronounced with "den" on the end, so I don't like it.
