I really love the name Francis. It might just be a positive-association thing though, I know two really nice guys named Francis (they're 12 and 19) along with a few older Franks who seem like good guys :).
As for a middle name, I think Oliver (not Oliver James) and Avery are both nice.
What about Francis Joel, Francis Timothy or Francis Joseph? Depending on how many syllables the last name would be.

my association w/ Francis on a guy

It always sounded kind of sissy to me. I love it in theory but I wouldn't use it in life because of that reason.
I LOVE it. It's very very personal to me. It's such a strong, handsome name. I'd definitely consider using it as a fn, but my DH thinks it's too feminine. :/ But we would use it as a mn if we're unable to use Frances on a girl.
Anyway, none of your combos have the right feel for me. They're nice enough, though.
Man, I wish I was at home so I could tell you all of my combos! I unfortunately can't think of any of mine off the top of my head. I don't think I actually even have that many since it's so tied to a specific thing for me.

Francis was my favorite boys' name for years. Now I'm a little bit more into Frank, and mixing up my boys' names in general. Anyhow, Francis is still an A1 choice. I'm not crazy about any of your choices, they're all a bit effete to me. Probably Francis Alexander is my favorite of those three, but I think the -an sounds are too repetitive. Sorry I'm no help, but I'm then again I could hardly ever think of a mn I liked with Francis! I often have that problem with my very favorite names...
Francis Oliver James is great.
