I like Isaac and it sounds fine with the other names.
I don't think Charlie can stand alone, no. Too nicknamey and cutesy, a name a grown man may not want to go by. Or may want to use a more proper name is certain situations. But I do agree, I am not a fan of Charles but I kind of like Charlie. I can't really think of anything else that it could be a nn for though. Sorry.
Also do to rise in the popularity it seems recently, Charlie on it's own makes me think of a girl. I've heard of a few girls just being named Charlie.

I think because Charlie is still definitely in use for boys, the usage for girls shouldn't be too much of an issue. It isn't like Meredith or Aubrey or Avery where the usage for males is minimal so it is easier for them to become feminine names. The nn thing annoys me. Charlie and Charles have such different feels to them. Charlie is such a 'nice guy' name and Charles is so pompous sounding... :-(
It's not the Charlie itself reminds me of a girl, it's just that if I saw the name Charlie as a full name I would probably assume that it was a girl and the parents were trying to be trendy and cool. But that's me. I don't really think it would be an issue, I'm probably the only one that thinks this way.
And I do agree about the Charles / Charlie thing.
See, I have the same situation. I like Bobby, but I hate Robert. I feel the same way about these names as you describe Charlie and Charles.
