I actually quite like both.
I really love the name Eleanor, though it's interesting ascendance to the top of popularity charts has been a bit jarring. (I pronounce it EHL-ə-nawr)
I think I'd go with Elena, just because it's a bit less used today. (Though I just checked, and my goodness is this one seeing a spike these days!) My preferred pronunciation is ə-LAY-nə.
But honestly, you can't go wrong with either.

I prefer Eleanor because it's earthier than the airy Elena.
Both are nice but I like Eleanor better.
I like both but somewhat prefer Elena.
I say ELL-en-uh and ELL-en-or.
I also like el-EH-na for Elena, but I don't like ELL-en-er for Eleanor. I need the "or" sound at the end of Eleanor!
ETA: If Elena has the emphasis on the second syllable, I like as EH and not AY. el-AY-na is good too, but as Elaina or Alaina.

I love both. Elena is El-ay-nuh. If I had to choose, I would pick Elena.
