Agnes is one of those what I call, "retro-hip" names, that is making a comeback. But not every old name deserves a comeback, and, in my opinion, Agnes, along with Gladys is one of those names that should stay in the past.
These names are like Abigail. My reason for disliking them is that I personally find them unattractive to the ear. And that's it. There's no in-depth analysis for why I hate Abigail, Agnes, and Gladys, I just find them plain ugly sounding.
So I guess I'm no help in helping you like the name. There are other "retro-hip" names I currently like, but I'm not sure if I'll like them long-term, therefore I'm hesitant to use them on a real kid:
Cora
Mabel
Millicent
Nora
If I were you, I would ask myself, "Will I like this name down the road or will I have buyer's remorse?" That can be a difficult question to answer. But if you a confident you will like Agnes long-term, then I say go for it, regardless of my opinion.
