I'd be surprised to see them together. They seem out of sync where I live, because Fiona is most popular for women in their late 30s and 40s, and Freya is newly popular for babies.
To draw a US comparison, it would be a bit like sisters named Karen and Madison.
Other than that, I don't mind the sound of the names together. People might assume you matched the names on purpose, but you'd know that wasn't the case :-)
