I've only known Rowan as a girl name, probably due to a series of books I read in high school where the lead female character was Rowan.
Also, I've always associated it with the tree and therefore it resides in the "growing plant/nature/flower=girl" catagory in my mind. Like Willow, Magnolia, Cherry, Ivy, {insert flower name of choice}, Meadow, etc.
Rowena has a TOTALLY different sound and feel. Mostly icky.
