I met a man named Lindsay once, and I found it very hard to equate the name Lindsay with the man that was standing in front of me, although I know it was originally a boy's name. I think it's become so common for girls, that a boy named Lindsay would probably encounter quite a lot of confusion in his life!
Having said that, if you're going to use it, I prefer the spelling Lindsey for a boy.
