I like both and definitely pronounce them differently. I prefer Amalia because it's not as common but mostly because I love the nickname Mali. I would hesitate to use it with the popularity of Amelia for fear people would always think her name was a typo for Amelia. I think I'd get over that fear if my husband approved the name for our list, but he won't.
