Ok so we were talking names (again.. as usual!) and Alfred came up.
I am loving it and I think I have convinced husband to love it too!! :D We are kinda down to two boys name now :D

I don't mind Alfred. I think the name Alfie is better than Freddy. I do not think Alfred will get very popular anytime soon around where I live. I prefer Alfred to Ignatius (too stuffy for me). I like all of the possible sibling names you listed for Alfred, especially Theodora. Daphne seems a little out-of-place. Alfred Stewart Claude, by far. If I were to pair Alfred, it would be Alfred Theodore.

Alfie is really popular here in the UK, and has been on the increase for about 12 years but I don't know about anywhere else. My cousin Alfie is 12 and I also teach a few Alfies who are 11 or 12.
I like Alfie and I also love Freddy, but would be lovely nicknames for Alfred. Iggy, on the other hand is really unattractive to me. Iggy Pop and Iggy Azalea are such strong associations, and not in a good way.

I prefer Alfred to Ignatius, though Ignatius is also a good name and does make a good middle name to Alfred. I think Alfie is a great nickname but if you don't want a nickname then just keep it as Alfred. I don't think Alfred will ever get fairly common but especially Alfie is a name that is a bit more popular than it used to be.
I would pair Alfred with Winifred though it is very similar as well as Daphne though it goes with most that you've suggested. Just depends on how similar you want them to sound. Ignatius would work with those siblings as well.

I far prefer Alfred to Ignatius, which is mostly pronounced iCH-NAHS-ee-us where I live and shortens to Naas. Alfred, with his guerrilla tactics and cooking disasters, is a really interesting namesake too.
