Emery totally works for a boy! It's not common enough for people to automatically assume it's a feminine name, imo. In fact, I assumed it was a masculine name before I discovered it was unisex (with James and Aidan being used on girls though, nothing surprises me these days!). I like Emery. I don't think I'd use it, but I wouldn't mind meeting a boy named Emery! :)
