I think it is so uncommon that it shouldn't be a problem. Some will think Emery is a boy and some (those that like names like Emerson, Parker, Ashton on girls) will think girl.
The only time I have heard it is as a last name. I think it is rather masculine and although I could see someone using it for a girl, my first thought would be boy and I much prefer it for a male.
