Ksenija is I assume a variant of Xenia? I love it when the "k" sound is pronounced at the beginning like that. And how do you pronounce Stefanija, "steh-FAH-nee-uh" or "steh-feh-NEE-uh" or other?

In this case Stefanija is spelled Štefanija and pronounced 'SHTEH-fah-nee-yah'. Š = sh in Croatian. And yes, Ksenija is a variant of Xenia, since Croatian alphabet doesn't have the letter X.

Ah. A third way I hadn't even imagined. Fun. :-)There can't be too many name beginning with a "ks-" sound for me.

Not many begin with ks (Ksenija, Ksavijer, Ksilena, etc.)), but all others that have x in English are spelled with ks (Aleksandar, Maksim, Maks, etc.)
