-What are some good nicknames? - I think Charlie itself is a nickname for Charles or something similar. If you wanted to make it even shorter I suppose you could have Char or something, but probably only informally.

Charlie, or Charley, is a nn for Charles and for Charlotte. Why give a nn a nn? Seems odd. I would never use Charlie for a girl because I dislike Charlotte; I quite like Charles so I would use it for a boy.
-Charlie is already a nickname, so it doesn't need one.

I didn't think of Charleigh, and I really like the leigh at the end!
Charliegh could also work, but if you're naming a girl, Charleigh might look better.
Charlie IS a nickname, so I can't quite see coming up with a nickname for a nickname. Maybe Char? That sounds like he's been burnt.
I would only use it for a boy if I had to choose between boy and girl, although it's not something I would use at all. Of course, it can be used as for a girl as a nickname for Charlotte. In fact, my great-niece is named Charlotte and called Charlee. But I don't like either Charlotte or Charlie or Charlee as a nickname for a girl. Charlotte is frumpy and Charlie\Charlee is too masculine.
I'd prefer not to use Charlie for a boy, either. I'd rather name him Charles and call him Charlie.
