Lenore has that lovely classic feel to it without the intense popularity. It could very easily stand on it's own and I would prefer it that way instead of being used as a nn for Eleanor (which I don't like nearly as much).
I don't think the average person would make the connection with Edgar Allan Poe. And even if they did, I don't think it would have negative connotations.
