Both of your girl combos are lovely, but in this case I'm liking Matilda Iris. I love the nickname Tilly! Linnea Eleanor is great as well, but I think the thing that bothers me about it is that both names are composed of similar letters. Of course, since Eleanor is your grandmother's name, I suppose your combo is extra special. You could mix and match and do Matilda Eleanor? I think that would be gorgeous!
I must say I adore the name Nathaniel. I don't think it's overly bibilical. Like, bible stories might pop into my head as soon as I hear Noah or Moses, but it's not like that with this name. And I especially don't think it's boring! I think Nathaniel Ewan would be nice. Axel is nms, and I too don't like Phineas because of the Julia Roberts association. And I don't really like the 'Fin' sound. Peregrine would be just fine if you really like it, but it is a bit... odd and complex for my taste.
Nathaniel Mischa and Nathaniel Saul are my favorite Nathaniel combos, if you're interested. Here are some other suggestions:
