Let's pretend for a moment that it isn't outrageously popular, shall we? ;)
My questions:
1. In 10-12 years, how do you think this name will be perceived? Do you think it will still be popular, or will it seem dated, the way Kimberly seems 90s now (to me at least, but substitute whatever example you like; I think you get the idea)?
2. MN suggestions? Pretty please and thank you.
Edited to add that I just adore this name, and I can't get it out of my head. Usually the meaning isn't a huge factor when picking a name for me, though I of course like to know the meaning, but in this case, the meaning and associations I have with it are starting to outweigh the popularity for me.

I love, love, love Sophia. It's just so absolutely gorgeous, popularity be damned. ;)

I don't think this name will sound dated because many cultures have used this name for many generations. It's a name like Sarah or Maria, one that can work on a young person or an old person (a very important quality, I must add). Sofia is one of my favorites; I was thinking to use it as a middle name.

I was unaware that it was very popular. I have only ever known three Sophia's. One is my 60 something year old Hungarian Godmother, one is a Greek friend in a class, and the third was an African American girl I went to middle school with. So it seems to work well in different cultures and over different ages too. I don't think it will ever sound too dated.
I find it easier to make combos with Sophia in the middle. My favorite is Eva Sophia, but I also really like Sophia Clarisse.

I think it's likely to be perceived (unlike Kimberly) as part of the "what's old is new again" trend in naming. What's good about this trend is that most the names are indeed classics and stand the test of time (which is more than one can say of Kimberly).
I think that in 10-12 years your Sophia will have 2 or 3 other Sophias/Sofias/Sophies in her classes.
However, I still think it's pretty.
My favorite Sophia combo right now is: Sophia Belen (bel-EN)
and however hokey it is I like Sophia Lorena.
