I love the name John, and no, it isn't dated. Dated would be if it was popular eighty years ago and nobody has used it much since. But John has been steadily popular for hundreds of years.
I would not usse John as a nn for Jonah! That would be ridiculous, they're two unrelated names. It would be like naming a boy Charles but calling him Chester.
I wouldn't use Jack either, I hate that name.

In the US, I see only two negative associations with John: First, the john is slang for the bathroom. Second, a john is a prostitute's customer. But the name is in such wide usage that I don't think it would be a problem.
