I pronounce it MAGdaLEEN, though I think that the correct pronunciation for it when it refers to "the Magdalene" ie biblical Mary is MAGdaLEEnee. Which is dreadful!
I like Magdalen very much (MAGdalin) and Magdalene not at all. It's widely used in Afrikaans, so it's just another name really, with no special connotations.
