I like Cassandra, and Cassandra Mary is a great combo.
I don't think Cassandra's mythological background is a huge drawback the way Oedipus or Arachne would be. There are enough Cassandras out there that the name isn't completely shackled to the myth anymore.
You're right that Cassandra is a name many people might try to shorten without asking, just like Madeline, Alexandra, or Jennifer, but most people will use the name in full without complaint if you tell them to. As long as you're okay with the idea that Cassandra herself might choose Cassie in the future, I wouldn't worry too much about the nn issue.
If you decide you want a nn after all, one alternative is Andra. I think it's more interesting than Cassie and retains more of Cassandra's flavor.
